Streamlining Metabolic Modelling: From Model Reconstruction to Integrated Workflows
Abstract
Reproducible genome-scale metabolic modelling requires workflows that connect reconstruction, curation and downstream analysis. This talk introduces SPECIMEN and refineGEMs, complementary Python tools supporting these tasks, with ongoing comparative modelling of Klebsiella species as an application. The final part outlines work planned during the research stay at Kyoto University: connecting model construction with gene deletion strategies and starting with the development of GEMpatiple, an early prototype for assessing compatibility between metabolic models and tools.
